Die Leiche des Waffenhändlers La Grenouille wird gefunden - schnell wird Jenny Shepard zur Hauptverdächtigen und alle Mitarbeiter stehen unter Beobachtung. Jennys Motiv könnte Rache sein, weil La Grenouille ihren Vater auf dem Gewissen haben soll. Gibbs will ihre Unschuld beweisen, doch dann taucht plötzlich die Tochter des Ermordeten auf, die ganz jemand anderen verdächtigt: Tony!
Agent Tony (Michael Weatherly) untersucht mit Kollegin Nikki Jardine (Susan Kelechi Watson) in Bagdad den Mord an einem US-Marine. Das Opfer war nicht nur Offizier der Reserve, sondern als Investmentbanker auch in dubiose Immobiliengeschäfte verwickelt.
Der im Irak stationierte Marine, Captain Rankin, wird erschossen. Tony und Nikki Jardine machen sich sofort auf den Weg nach Bagdad, um den Fall vor Ort zu untersuchen. Doch der dortige Kommandeur will den beiden nur mit Widerwillen helfen.
Um Frauenmörder Andy Hoffman (Michael Hagerty) zu überführen, spielt Agentin Ziva (Cote de Pablo) den Lockvogel. Als sie ihn in Notwehr erschießt, scheint der Fall abgeschlossen. Doch nur vier der fünf Opfer lassen sich Andy zweifelsfrei zuordnen.

Jimmy findet auf einer Navy-Baustelle die Leiche eines Mannes, der offensichtlich erschlagen wurde. Als Jimmy die Identität des Mannes festellen will, wird er von einem Unbekannten angegriffen.
Zweiteiliges Finale der 5. Staffel. „Der Oshimaida-Code“. Auf der Trauerfeier des früheren Agenten Decker wird NCIS-Direktorin Shepard (Lauren Holly) klar, dass ihr ehemaliger Kollege ermordet wurde und dass die Killer nun Jagd auf sie und Gibbs (Marc Harmon) machen werden.
Jenny schnappt während der Beerdigung eines alten Freundes ein Codewort auf, das sie darauf hinweisen soll, dass ihr Freund ermordet worden ist. Jenny ist bereit, Kontakt zu ihrer ehemaligen Gegnerin zu suchen, um so Gibbs zu schützen.
2. Teil des Staffelfinales. „Schlimme Tage“ für Navy-Ermittler Gibbs (Mark Harmon): Nach dem Mord an NCIS-Direktorin Shepard löst deren Nachfolger Vance (Rocky Carroll) das Team auf.
Gibbs erfährt, dass die Komplizin eines Profikillers sich an ihm rächen will, weil er für dessen Tod verantwortlich ist. Das Team stellt die Frau, doch der neue Direktor Vance hält schon die nächste unerfreuliche Überraschung bereit.
Brennendste Frage zum Start der 6. Staffel: Wie geht es weiter, nachdem Direktor Vance (Rocky Carroll) das alte NCIS-Team zerschlagen hat? Offizier Vargo ist ermordet worden. Er hatte äußerst brisantes Material von einer Harddisc heruntergeladen und wurde vermutlich deswegen umgebracht. Es geht um Schlachtpläne der US-Streitkräfte im Falle eines Angriffs auf Israel.
Die Frau des Marineleutnants Evans liegt tot in ihrem Haus. Verdächtig ist zunächst ihr verschwundener Mann. Doch bald taucht an Bord eines Flugzeugträgers auch seine Leiche auf. Die „NCIS“-Agenten (Michael Weatherly, Mark Harmon, Cote de Pablo) schiffen sich auf der „USS Seahawk“ ein.
Ein Lieutenant wird des Mordes an seiner Frau verdächtig. Auf seinem Schiff findet das Team jedoch nur noch seine Leiche. Jemand hat seine Navy-Papiere gestohlen, um so Zugang zu den Sicherheitssystemen des Schiffes zu bekommen.
Der Lieutenant Commander Carrie McLellan wird getötet und seine Leiche gefunden. Nach dem Fund nimmt ein alter Freund von Gibbs Kontakt zu ihm auf: Senator Pat Kiley.
Das wiedervereinte Team untersucht den Tod einer Soldatin. Für Agent Gibbs (Mark Harmon) bekommt der Fall unerwartet eine brisante Wendung: Ein alter Freund aus Navy-Tagen, der Senator Patrick Kiley (Tim DeKay), hatte eine Affäre mit dem Opfer.

In seiner alten Heimat trifft er Freunde, Feinde und nicht zuletzt seinen Vater Jackson (Ralph Waite, „Die Waltons“) wieder, zu dem er jahrelang keinen Kontakt mehr hatte.
Der Ex-Marine-Sergeant Jack Kale ist Hauptzeuge in einem Mordprozess und wird vom FBI beschützt. Doch kurz vor dem Prozess trifft der Zeuge auf den Täter.
In einer Garage wird ein toter Marine gefunden. Fingerabdrücke führen zu einem ehemaligen Navy-Sergeant. Doch der Verdächtige ist zugleich Zeuge in einem anderen Mordfall und beschert Gibbs’ Team ein unschönes Wiedersehen mit dem taffen FBI-Agenten Fornell.
Ein Mann wird ermordet und die Tat auf Video aufgenommen - Gibbs und sein Team erhalten eine Kopie. Zwei Bandenmitglieder werden verdächtigt.
Makaber: Im Mund eines toten Offiziers findet Gerichtsmediziner Ducky (David McCallum) einen Zettel mit einer Webadresse. Der Killer hat das Video seiner Tat ins Internet gestellt und liefert den höhnischen Hinweis, dass es weitere Opfer geben wird.
Bei einem Überfall auf die Bank eines Navy-Stützpunktes wird der Wachmann Ray Vittorio getötet. Agent Dwayne Wilson wird dem Team zugeteilt. Vittorios Sohn war an einem Diamantenraub beteiligt und ist seitdem mit den Steinen untergetaucht.
Die Ermittler (u. a. Michael Weatherly, Cote de Pablo) finden heraus, dass der Sohn des Wachmanns an einem Diamantenraub beteiligt war und seither untergetaucht ist. Zur Lösung des Falls wird dem Team der Agent Dwayne Wilson zur Seite gestellt. Aber die Chemie stimmt überhaupt nicht.
Seitdem klar ist, dass der erschossene Brent Langer nicht der vom NCIS gesuchte Maulwurf war, arbeiten Gibbs und sein Team sowie Direktor Vance daran, den wahren Verräter zu finden. Unter Verdacht steht Michelle Lee. Gibbs stellt ihr eine Falle und weiht seine Leute nicht ein - die Aktion geht schief.
Wer hat Interna „Verraten“? Der tote Kollege Brent Langer war unschuldig, nun suchen Gibbs (Mark Harmon) und sein Team weiter den Maulwurf. Unter Verdacht gerät Agentin Michelle Lee. Ohne seine Leute einzuweihen, stellt Gibbs ihr eine Falle. Mit zweifelhaftem Erfolg.
Bankstons Frau soll von Unbekannten entführt worden sein und die verlangen die Datei Domino. Wenn er diese den Entführern nicht übergäbe, würden seine Frau und Adoptivtochter sterben.
Die als Maulwurf enttarnte Michelle (Liza Lapira) soll Gibbs (Mark Harmon) bei der Suche nach den Hintermännern helfen. Aus Angst um das Leben ihrer entführten Tochter spielt sie aber weiter ein doppeltes Spiel – mit fatalen Folgen.
Eine Lagerfeuerparty kommt zu einem jähen Ende, als ein Petty Officer verletzt aus einem Gebüsch stolpert und tot umfällt. Einige seiner Verletzungen scheinen von einer brutalen Schlägerei zu kommen. Dann meldet sich ein Freund bei Gibbs' Team.
Petty Officer Greg Collins bricht nach einem Autounfall tot auf der Straße zusammen. Wie es scheint, ist er an den Folgen des Crashs gestorben. Doch die Art der Verletzungen liefert Gibbs (Mark Harmon) und seinem Team schließlich Hinweise auf ein gefährliches Hobby: „Fight Club“.
Ein älteres Ehepaar wird in seinem Haus überfallen und ermordet und das vor Heiligabend. Die Spuren führen zu einem Mann, den Ducky vor Jahren schon für tot erklärt hat.
Kurz vor Weihnachten wird ein Ehepaar ermordet. Die Spuren und Zeugenhinweise führen das Team zum Navy-Sanitäter Ned Quinn, der bereits 1991 bei einem Brand gestorben sein soll.
Als die Leiche eines Navy-Lieutenants auftaucht, erinnert sich Gibbs an einen alten Fall. Eine Prostituierte wurde für den Mord verurteilt. Als das Team mit ihr sprechen will, kommt es in ihrem Gefängnis zu einem Mord an einem Wärter.
Nach Jahren wird die Leiche eines ermordeten Lieutenants gefunden. Die Spur führt in ein Frauengefängnis, wo Agent McGee in einen brutalen Aufstand gerät. Um ihn zu befreien, muss das Team um Gibbs (Mark Harmon) „Hinter Gittern“ den Mord an einem Aufseher klären.
Gibbs und sein Team ermitteln, warum Ducky von der Afghanin Mosuma Daoub angegriffen wurde. Bei den Untersuchungen stoßen sie auf dunkle Schatten aus Duckys Vergangenheit.
Eine Afghanin attackiert Arzt Ducky Mallard mit dem Messer, weil sie ihn für den Tod ihres Bruders verantwortlich macht. Warum hat die vermummte Frau Ducky (David McCullum) angegriffen? Gibbs und sein Team finden heraus, dass er vor 30 Jahren in Afghanistan der Handlanger eines Folterers war. Im Finale der sechsten Staffel begrüßt Gibbs alias Mark Harmon in der Doppelfolge „Legend“ die neuen Kolle
Rebecca Jennings und ihr Verlobter melden deren Vater, einen Geheimdienstangestellten als vermisst. Leider stellt sich schon bald heraus, dass der Mann ermordet wurde.

Im Finale der 6. Staffel kommt’s dicke für die israelische Agentin Ziva (Cote de Pablo). Kollege Tony erschießt ihren Freund Michael. Notwehr? Zudem erwartet sie ein eisiges Wiedersehen mit ihrem Vater, dem mächtigen Mossad-Direktor Eli David.
Die 7. Staffel beginnt, wie die 6. endete: mit einer Folterszene. Diesmal ist nicht Agentin Ziva das Opfer, sondern ihr Kollege Tony (Michael Weatherly). Mit Agent McGee hat er sich in Nordafrika eigenmächtig auf die Suche nach Ziva gemacht, nachdem keine Bewerberin um ihre Stelle seine Gnade fand. In Rückblenden enthüllt der spannende Auftakt, was geschehen ist.
Nachdem Mossad-Agentin Ziva nach Nordafrika aufgebrochen ist, um dem Terroristen Saleem Ulman auf die Spur zu kommen, wird sie vermisst. Ihre Kollegen Tony und McGee begeben sich auf die Suche nach ihr und stellen Erschreckendes fest.
